I would try creating the toolpath without those large areas selected and see if you still get the error, and if that works you can then create a toolpath for the larger areas using the 'flat depth' setting to make sure those toolpaths do not cut through the material. You could use the flat depth setting and cut those areas separate from the rest and then you may not have to make many changes to the vectors to be able to cut it. Looking at your file there are some areas that are fairly wide and the Vcarving toolpath will cut much deeper in those areas to fill the gap between the vectors. I believe the message you are getting from VcarvePro is due to the depth that the Vcarving toolpath will go to cut between some of the pocket vectors in your design.
